How to remove it? 

Manually syphon it out or take out the rock and clean them. Check your water flow to avoid and dead spots, where no water current is.

To avoid Cyanobacteria is is important to maintain good water levels, and to stay minimum below a Nitrate level of 10 ppm and a Phosphate level of 0.05 ppm.
We recommend to aim for a Nitrate Level of below 5 ppm and a Phosphate level of 0.03 ppm.
